Having it in series it shouldnt matter which side is which except for the water reheating the fluid although you would need a big cooler for that to be noticable. Ive always advocated putting the aftermarket cooler in parallel with the factory one for 2 reasons even though it is not quite as efficient. a: If a cooler gets blocked you still have cooling. This is an issue on Nissan Terranos but Ive not heard of it on others even though they are essentialy the same trans
b: the trans wont shift smoothly till it reaches normal temp. It will warm quicker in this configuration as it takes heat from the water .
Sanding your knuckles before starting work can help. That way you cant skin them
